Great article. I have to agree with you, that tricking people into upgrading shouldn't be done. Also, the way that IE6Update, compromises user's security. Since they thought that message that pops up is legit, since it was once, they are more likely to agree to what ever the message says, and install the software suggested. The dark part of the web, could then use the same effect to push the user to install unwanted software.
If I was in the situation where you need inform a user to upgrade, I think a redirect would work better. It is very similar, but it doesn't confuse the user in the future. Just have the user redirected to a page, which politely states that their browser is at least two versions old, and is no longer supported by Microsoft. Recommend that they either upgrade to the lastest version of IE, or in some cased suggest that they switch to another browser. You can even put reasons why the user should upgrade their browser.
Using IE6Update will make your site seem "evil" where as the way I suggested will allow you to build trust with your users. Even though you are doing it for more of a personally reason, the user feels that you are looking after them, and taking care of them.
